For a three hour episode isn't it quite less? Are TRPs counted timewise?

No. Longer the episode doesn't mean more TRP. Ratio of total screen time(minutes watched by viewers) and show's duration is taken, so if show's duration is increased, screen time increases too. So ratio remains more or less same.
