I don't think she goes missing twice.

She was missing from Christmas party and Neil was searching for her as was everyone.

She comes to Neil's cabin to steal the blue print of Jail she had seen the previous day. But seeing Neil there she tries to go away. That is when he becomes all mushy with her, and tells her, he is tired of fighting and wants his old Avni back, before handcuffing her.

That's about it.

Whatever the spoiler giver said about Avni finding clues about Neo in the tunnel would happen later, after this, I believe.

The ''I hate you , Neil'' certainly comes after she has spent the night being locked in handcuffs in his cabin.

In one interview zain said Neil is upset avni is not found ( the olv where he bends to pick up the file) and suddenly she appears in his room. So I think she goes missing after dance ...(.I don' know if I hate you is now or after handcuffing) then comes to Neil's cabin finds blue print then goes in to tunnel comes back to find Neil in the cabin then Neil acts all mushy.
