I used to think Madhupur and Madhura were the same. But Shathrugan's descendants are Suryavanshi while Yadhavas are Chandravanshis. Well, Chandravanshis are descendants of Suryavanshis anyway... Aren't Mathsya and Madhura different kingdoms?

Because Chandravanshis descended from Suryavanshis (on the maternal side).

Pururavas (the one Urvashi fell in love with) was the son Budha (son of Chandra through Tara) and Ila who was one of the children of Manu (one of the sons of Surya). He was the first Chandravanshi king/emperor, if I remember correctly. Ila's brother was Ikshvahu who was the first emperor of Suryavanshis.
