Saasu di..imagine if the plot plays out this way:
1. Mendu mama met Ahir and Asha in jail and bonded with them over their mutual hate for Kalyani and Malhar.
2. After release from the prison, he could have started the antiquities smuggling and enlisted Asha and Ahir's help.
3. Atharv could have been funding this entire operation sitting in Dubai and making profit.
4. I think the terrorist link is with Avni, her family and Ahir. After Ahir's death, Atharv could have joined forces with her to take revenge on Kalyani and Malhar.
5. As for Nal emporium, I think now that the terrorist ring and the smuggling racket is busted, Atharv is running short on money. That's why he needs Nal emporium.
6. Even in season 1 Atharv returned to AN because Sampu wanted Moksh and even now I feel it is Sampada who made him resurface in Aurangabad to get Moksh.

That would be a good direction. If it were me, I'd do this:
1. Show via Avni that she and Ahir were always planning to swindle the Ranes via their baby. And explain the backstory of how Ahir kidnapped Moksh. Trilok did his research on the Ranes and went to Asha and Ahir for Intel on the Ranes and Deshmukhs. After Trilok kidnapped Moksh, he told Ahir about it and after Trilok died and Moksh went to an orphanage, Ahir asked one of his criminal friends to work with Aparna to kidnap and keep Moksh. Then, 4 years later he came out of jail and made a plan with Avni to swindle the Ranes via their child and once Avni told him that KalMa know Moksh is alive, he decided it was time to kill Moksh.
2. After Ahir dies, news came to Avni first via her gunda brothers and she had her miscarriage, but hides it. She also tells Asha about Ahir's death.
3. After KalMa marriage, Malhar believes Mai may have suppressed Swara's abuses. But when Kalyani's boss, the Minister tries to trap her in the moorthi smuggling case, Malhar saves her from the case, that's why he was trying to sabotage her job.
4. Once Asha figures out that it is Malhar only that is investigating her moorthi smuggling gang and the Minister, she plans with Avni to have Malhar killed.
5. Malhar goes undercover as Shera and confuses everyone and ultimately busts the Vittal gang and the Minister. Tommy is also a RAW agent. One of Avni's gunda brothers is the voice actor that pretended be Malhar and tried to get Kaka to kill himself.
6. Malhar saves everyone from the terrorists. And Atharva is part of the terrorist gang, that's how he figures out that Malhar is alive and comes to tell everyone in AN. He joined the terrorist gang 5 years ago and that's how he got a new face. Now, they need Nal Emporium to cover up their activities. So Atharva came back with fake DNA reports.
7. Atharva is actually using Shera, that's his saathi in the house. But since no one knows that Shera and Malhar are the same person, Malhar is playing along collecting proof from Atharva.
8. Sampu is once again seduced by wealth and having Moksh. I feel it would have been better for her to realize that after all her failed marriges, blood is thicker than water. Only thing that is truly hers is her son. So she eventually teams up with him to get her son.
