I think as you said, Malhar might be made to think that he is the one who shot Kallu.

From the way it's looking, Malhar is being prepared for isolation.

Mujhe maarna mat, Shayad ye Atharv bhi kar sakta hai to take revenge as Malhar sent him to a mental asylum.

Though Trilok also wants Malhar to suffer, maybe Atharv is also backing him to extract his own revenge. Trilok steals Moksh and passes him to Atharv.

If Malhar loses his stability, he will not be able to work in the force too until he gets a clean chit from doctors.
